2 Cor 10:8-9
8 For even if I should boast somewhat further about our authority, which the Lord gave for building you up and not for destroying you, I shall not be put to shame, 9 for I do not wish to seem as if I would terrify you by my letters.

10 For this reason I am writing these things while absent, in order that when present I may not use severity, in accordance with the authority which the Lord gave me, for building up and not for tearing down.

Although Paul exercised authority over the churches he founded I cannot find any Scriptural instructions for a corporate hierarchy that governs all the churches. Acts 15 records one church council where Paul and Barnabas sought the approval of the other apostles for what they taught the gentiles. 1 & 2 Timothy and Titus are Paul's instructions to pastors of local churches. Paul instructs Titus:

2:1 But as for you, speak the things which are fitting for sound doctrine. 2 Older men are to be temperate, dignified, sensible, sound in faith, in love, in perseverance. 3 Older women likewise are to be reverent in their behavior, not malicious gossips, nor enslaved to much wine, teaching what is good, 4 that they may encourage the young women to love their husbands, to love their children, 5 to be sensible, pure, workers at home, kind, being subject to their own husbands, that the word of God may not be dishonored. 6 Likewise urge the young men to be sensible; 7 in all things show yourself to be an example of good deeds, with purity in doctrine, dignified, 8 sound in speech which is beyond reproach, in order that the opponent may be put to shame, having nothing bad to say about us. 9 Urge bondslaves to be subject to their own masters in everything, to be well-pleasing, not argumentative, 10 not pilfering, but showing all good faith that they may adorn the doctrine of God our Savior in every respect. 11 For the grace of God has appeared, bringing salvation to all men, 12 instructing us to deny ungodliness and worldly desires and to live sensibly, righteously and godly in the present age, 13 looking for the blessed hope and the appearing of the glory of our great God and Savior, Christ Jesus; 14 who gave Himself for us, that He might redeem us from every lawless deed and purify for Himself a people for His own possession, zealous for good deeds.

If God leads a man to plant a church outside a specific denomination then this pastor is only under the authority of Jesus Christ. On the other hand a pastor of a church that is affiliated with a specific denomination is under the authority of that denominations established hierarchy.
1 Peter 2:13-17
13 Submit yourselves for the Lord's sake to every human institution, whether to a king as the one in authority, 14 or to governors as sent by him for the punishment of evildoers and the praise of those who do right. 15 For such is the will of God that by doing right you may silence the ignorance of foolish men. 16 Act as free men, and do not use your freedom as a covering for evil, but use it as bondslaves of God. 17 Honor all men; love the brotherhood, fear God, honor the king. NAS
Although this Scripture deals with secular authority I believe it can give us guidance in regard to denominational authority (along with Romans 13:1-7).
